Your hotel is based on what category you are in on the ship.
Say you have a Family Suite on the ship - you automatically get the Grand Floridian as your hotel.
If you have a a Balcony room, you will get a moderate priced hotel such as the Caribbean Resort. If you want to choose a different hotel, you can do this - but there is a fee involved.
It's best to book this directly through Disney. They can make the arrangements for substitutions much easier then going through a travel agent. Disney is extremely helpful over the phone.On a Disney Cruise package for 4 days land and 3 days at sea, can you pick your hotel at the park?

I was looking into the land/sea packages as well. the reason for this is that the shuttle that picks you up only stops at those 3 hotels.
you might be able to call an agent and ask them to get you into the value hotel and it will be 100% your responsibility to make it to the pick up spot, otherwise you'd forfeit the rest of your trip and probably have to pay for a room the rest of the nights.
you can try a travel agent, but I'm pretty sure that Disney has the final say, so I'd try them first.

I've actually saved money twice by talking to a ';cast member'; as opposed to doing it myself online.
